To install Fly, you'll need to run two make files. One to build the bundle (which can be done from Project Builder (or the command line if you wish)), the other to build the BackSpace module . After you have built both parts you can run a "make install" from the directory that you are reading the file. Make sure that you have the install directory set to where you'd like Fly installed. By default it is in ~/Library/BackSpaceViews. All of the help is online and can be read by clicking on the "fly" button.
